Should I get an alignment tool to verify everything or is it good enough if the drive shaft slips in?

So you used the drive shaft disconnected from the drive and it slide all the way into the engine coupler? If yes that should be good to go.

Well helper bailed so I worked on the engines instead of putting a drive on. Took the water pumps off to find that there was still fresh water in that hose going from the pump through the oil cooler and to the engine. One of the water pump bodies is cracked. What are the odds the oil coolers cracked...? Good sign was I've run the engines a bit and I saw no oil in the water that came out and the engines have good oil pressure

Oil cooler it is.
The coolers; oil and power steering have a coiled loop inside. I would think these would hold up and the hoses will expand or rupture. Note if there is a drain plug on the cooler that may fail.

I guess I feel better because water was still in them. If they cracked, it would have leaked out...

Does it have one of those blue drain plugs, if so it may be cracked.

Are only aftermarket water pump housings available? I don't want to buy an entire pump assembly...

Is it normal for the splines and o ring to not go all the way into the coupler on the engine?
Shifting in and out of reverse is also very hard. There's no gear lube in the drive, yet, though. Does that sound right?
