Hi, bjasin1!! Welcome aboard.
1) I use a portable Honda 2Kw Genny, so I can't add any value there, hopefully someone will. Though a raw water strainer will address that issue. You can ge the Grocco kind that fit directly onto a seacock and run the intake hose from there. If you check and clean it frequently it shouldn't be an issue. I personally don't see much point in running the genny while underway, unless you are trying to draw massive amp loads while running. That's just my .02
2) White smoke would be indicative of water (steam), blue/grey smoke is typically oil. Are you burning oil?
3) The engine and genny exhaust should be going outboard either through a throughhull discharge or, if you have I/Os then through the drive. You shouldn't be getting exhause fumes inside of the cabin or cockpit unless there is an exhaust leak. It should be fine to run with the enclosure zipped up, however I don't for safety reasons. If EVER the boat rolled or pitched poled (If i generally find myself turned turtle) I don't want to be swimming down and fumbling with zippers and such to get out. If it's cool or raining, i still leave the canvas door rolled up for easy egress. Silly I know, but we stay warm and dry enough that it isn't an issue. Besides, It reduces fogging on the glass and allows better visibility. Additionally, we're smokers, so if EVERYTHING were closed it would get kinda smokey in there. LOL
