Water In Engine Compartment 2002 Maxum 2300SR

I purchased a used 2002 Maxum 2300Sr last summer and had it winterized this year. When the mechanic was going to change the oil he noticed lots of water. There was also some water sitting on top of the intake manifold which he believes was the problem. Over the winter it must of seeped in. I had a fisher cover that after it rained it would collect near the stern right above the engine and must of dripped down. I still feel it shouldnt have made its way on top of the engine. Anyone else have this problem?
